In the final episode of the show it's revealed that the whole story has taken place in one sitting. Continuity mistake: When Barney is scoping the apartment, his hands are next to his temples. As the shot changes to a wider shot, they are now much further away from his temple. (00:08:05)

Continuity mistake: When the bartender holds up the napkin with the price of the drinks on it, he is holding it straight. The shot cuts to the view from behind, and the napkin is now held at a clear angle. (00:08:50)
Answer: After running the marathon for Marshall with no training, he's allowed to ride the subway for free. While sat on the train, the muscles in his legs start to seize up after the marathon to the point it is painful to move his legs. This is why he can't move them. It's the same reason your body aches after a good session at the gym the day before.
